They differ, both versions.
Could it be that scatter3 does not result in a 3D plot in that sense?
I just noticed that using interactive octave with gnuplot and wxt it also has
effect on scatter3 but when using print to save the result to a file
set (gca (), "plotboxaspectratio", [1 1 2])
has no effect.
Any further ideas?
