which palettes?

The ones I would use. I only used one at a time and then I would close it when not needed. So just earlier today I was using the chord symbol palette in this way.

I am not sure I see the point in having palettes as a feature if everything can be accessed in the menu. I thought they were there to have something so people can click on with their mouse to add things. I thought was to make denemo more accessible to people who don't use their mouse. This seems important because of touchscreens becoming so popular.
 
I've documented this in the manual now.

It here refers to some command? Which?

The simple chord entry. I just found it under Notes->Markings->Chord Symbols. I was looking under Chords->

The palettes buttons that are shipped are all just commands that are to
be found in the menu system AFAIK. If you type some words from the
tooltip into the command center search you should find the command.

that = which command?

I have not have time to test out the command center yet. I am going to check that out.
