The error message could not be ignored, the board is completely screwed up, either it is not visible at all, or some parts of it are missing, etc. The message is repeated when the board is redrawn.
Any ideas?

It's strange that the preview board draws ok as this uses the same code.
What happens if you start up in 3d mode? (change the boardtype=3 in gnubgautrc manually if you can't save the settings).

If you selected shadows or quick drawing, try turning them off.
