The top frame has always had a height that you can specify as an option. I set 
mine to 80:

set commands_frame_height 80

Mouseover's and frame output should work with the latest .mldonkey_messages.ini 
file (I hope)

Yep, the links work, but are referencing to the wrong frame. The
result of the commands are printed in the upper frame.

Is there a way to make the upper frame smaller, so that no space is
left between to first and the second frame?

The OnMouseOver doesn't seem to work as expected in Opera. The color
stays bright even after removing the mouse. But thats only cosmetic.
