There is nothing on that current installation that might be a remnant from an older installation? Otherwise I'd suggested to delete the config file (with/without backup) and try again (it's in ~/.config/frescobaldi/frescobaldi.conf).

I assume you checked the box in Preferences => LilyPond => "Open default viewer after successful compile" ? (Just to make sure ...)
