hello Chris,
i am up to speed with the installation and have gone through all the wikis.

I understand what is going on, i just need all the files for the quadrocopter so i simulate them before i upload them onto my main board.

i looked through all the github files and there are multiple copies in each folder, which ones are the most recent ones?

It outlines a few options for getting paparazzi software onto your
computer. Personally I build from sources on Debian Linux, but that's
probably just because it's what I'm used to - most people seem to use
Ubuntu, or something based on it (or a Mac).

When you have finished one of the installation methods outlined on the
wiki, you end up with an executable  program called "paparazzi" on
your file system. It's the "paparazzi center" program, described here:

That's the usual way to install firmware on your autopilot, run
simulations, etc. If you are just getting started, I suggest you have
a look at all the page in this section of the wiki:
