Yes, it is a bug from frescobaldi, they already fixed, but it will be available in a future release.

If you wish to fix now, try this:

cd /Applications/Frescobaldi.app/Contents/Resources/lib/python3.9

curl https://patch-diff.githubusercontent.com/raw/frescobaldi/frescobaldi/pull/1397.patch | patch -s -p1

/opt/lilypond/bin already was in my search path; I now noticed that the error only occurs when I run lilypond from Frescobaldi (3.1.3) - would be nice if it worked from there also.
