Some comments and/or adoption would help!
Comment 8 contained the best thoughts I had at the time.

It turns out that the dots *are* moving along with their parent Rests.
The problem is that the dot-positioning is being done while the rests are at tentative positions. When the rest is on a beam, these tentative positions are the mean of the neighboring note-positions, so the tentative rest position is not aligned to the staff lines. Dot-positioning puts the dots between staff lines, but then they are in the wrong place when the rest moves to its final home.

This was the commit that changed the tentative positions of rests was
