Peeking at it now, those differences are... odd. I'm going to try to reproduce on windows, but my first question is: are you sure you're under fltk for the two non-gnuplot ones? I thought QT was the default now.  Do you have it predefined outside your script? 

Would probably be worth generating the pdfs for comparison with explicit fltk and qt calls for both interactive and not.


Just reran your scripts, and while the outputs change quite a bit between graphics tookits, I do not get any differences between on-screen appearance or printed appearance based on whether I run the commands as a script or by copying/pasting them into the command window. 

quick question: when you say run as a script, exactly what environment are you running under? normal with gui?  --no-gui? etc?
