Thanks for the quick response Rick. Yep, they're made in InDesign. I have a suspicion that it's to do with items which extend off the page in InDesign - perhaps their containers are still included in the PDF somehow.
The only idea I had was to somehow force crop the PDFs to the paper size, but I have no idea how to do that.
