Ok, thank you Susi.My knowledge about autotools is limited, but this Makeconf.in / Makeconf / Makefile setup seemed a little unusual, so I changed it.
Now you just have a Makefile.in, that configure uses to create Makefile. Please test it and see if there is any problem with what I have done.
