Indeed we took the decision to have quit item only in the status icon in the gnome/xfce/kde/windows panel.
But maybe it is not good. I noticed that people using unity have the same problem because ubuntu proposed another standard for the notification areas.

The question is then where to put this Quit item ? In "Options" ? add another "File" menu just for that ? Or maybe just have the close button of the window manager really quit the app if the status icon failed to appear ?

I would like to see the Quit menu item back or some smarter behaviour of
linphone (e.g. detecting systray window failure and let user select between
daemonization and termination). You can also implement docking window (as
supported in WindowMaker or black/fluxbox (known as slit there)).
