You want to use a whole-measure rest R instead of a regular rest r.
Regular rests go in the appropriate place for their timing (the start of
the rest is at the moment where the rest starts in comparison with the
rest of the notes in the score). Whole-measure rests are centered in the
measure.
So replace r2 with R2, and you'll be in good shape.
P.S. If you want a whole-measure rest for a 3/4 measure, you enter it as
R1*3/4
