Yes, simply set the color for the Dots object (see 
http://lilypond.org/doc/v2.13/Documentation/user/lilypond-internals/Dots#Dots 
for the grob documentation):

\relative c'' {
  \override Dots #'color = #'(1 0 0) c2... r16 
}
