https://code.google.com/p/lilypond/issues/detail?id=680I don't see that the skylines consider the stems at all (for example, look at the top skyline), and there seems to be little reason that they should. What does appear pertinent here is that the whole cluster registers as a single rectangle in the skyline. So the leftmost c' is responsible for all of the cluster's descent.
It might be a worthwhile consideration to get more accurate skylines for clusters. Clearly the notehead skyline is too small, skylines would need to be different for different cluster styles. Not sure how much work this would entail. Maybe mainly a matter of making the filled polygon shape known to the skylining code.
