Thanks a lot. It is exactly what I wanted. 

I am not very used to scripting. Could you please explain step-by-step how
have you done this merging? Where could I get this script and where and how
I should run it?

Something like what I've indicated below? This is easily done with a script
over the class sun.electric.database.geometry.PolyMerge, ie
AddPolygon/GetLayers. I use a "private" (ABCL) scripting layer, I'd expect
something similar to be possible with the standard scripting system.
