It's not that it is wrong, just unusual. To be exact, it uses a
different sound (instrument) for diminished and augmented intervals.
This is the best that can be done without running an extensive analysis
of the music entered so far to establish the likely key and hence the
correct spelling (there isn't time for this if you are entering music
reasonably quickly).
You can get rid of that by changing your preference for the pitch
spelling channel & program to channel & program 0 which are used for all
the other intervals. (see Edit->Change Preferences->Audio), You would do
this if you were entering some modern music where it would not help.
With 18th c music you can hear whether an interval is supposed to be
augmented or diminished or whether it is just a regular major, minor or
perfect interval that is being mis-spelt. Again, assuming you are
entering the music quickly enough to be able to make musical sense of it
as you go along.

There are Individual Tie commands under the Ties menu.

You create the voices (Staff->Voices menu) as separate staffs in the
display and assign them to voices 1 ...4 so that their stems, ties,
ornaments etc are correctly placed using the commands in
Directives->Typesetter->Voices, the usual shortcuts are Alt-v 1 for the
first voice, etc.
When you are doing this you will find a whole raft of further commands
you need, e.g. to merge rests, to cope with voices that cross, or switch
staff, to move rests vertically etc.

There is a Check Score command under the Score menu which should find
those measures for you; it is run when you ask for a print out.
A more spectacular example of this is if you have a score with all
quarter notes and then just change the first one to an eighth note, so
that the first bar has a short duration. The poor typesetter cannot find
anywhere to break the music when it gets to right margin of the page,
since every note duration is crossing a barline. It can't break the
lines between any notes, so everything ends up on one long long line...
Try it out, and chortle at the result.

Time signature menu, numeric time signatures, here is where you will
find all those other wonderful things, single digit, hidden, time
signatures with the beaming set up to some special pattern ...

I think you must have a key signature change in the music somewhere near
the start. But I can't quite imagine how you could have that without it
being obvious. Reasonably modern versions of Denemo actually indicate
key-signature changes in the display which are otherwise invisible (e.g.
changing C-Major to A-minor).
