OK, I tried that version now on Ubuntu 18.10 (which I had installed on
another VM). I could run it there through the following sequence of
commands:

wget http://home.hccnet.nl/h.g.muller/shokidoki-x64.gz
gunzip shokidoki-x64.gz
chmod 755 shokidoki-x64
./shokidoki-x64

It then already starts printing its name, and when I then type

xboard
protover 2

it responds with features. When I do (after quitting it)

xboard -fcp ./shokidoki-x64

XBoard starts, automatically switches to Shogi (as Shokidoki does not
support normal Chess), and I can play Shogi against it.

That Sjaak suddenly does not want to run while you could run it before is
worrisome. It is not even specifically a Shogi engine, but also supports
normal Chess. So it should not behave any different from any other engine
that communicates in XBoard protocol (such as Crafty or GNU Chess). Did
the "sjaakii" (or "./sjaakii") command work from the command line?

The .xboardrc file could be corrupted to the point where XBoard doesn't
want to run anything at all. Can you attach what you have now?
