If you wish to run it from the X11 menu, you need to run it with the -w
option (So make sure thats on the command that you use to execute gnubg)

I figure you have a shortcut made though the customize option that looks
like

/sw/bin/gnubg

change it to read:

/sw/bin/gnubg -w

This works with .14 (not sure about .13).
