Yes, this is certainly due to GTK+. The menu also remains in the foreground when you ALT-TAB to another programme. It doesn't go away with clicks on other areas of the screen and even stays active! A click on the menu or the tooltip, respectively, makes it disappear, though.
I wonder whether there might be a workaround. If GTK+ sends a notification if the programme loses focus, we could destroy the menu or tooltip manually. But I don't know much about GTK+, unfortunately.
