I have no idea what your problem is...

How did you check out bison?  It should be something like

        git clone ...
        git submodule update --init
        ./bootstrap

It looks like you don't have the right version of the gnulib
submodule.  I need more logs to know.  You should not have
to call autoconf by hand.
