I just tested the first configuration you posted, and it works fine for
me: the video is split correctly between left and right window. Tested
versions: Bino current and 1.2.1, Equalizer 1.0.2, all on Ubuntu 11.10.

This is really strange. The last thing that can be different is ffmpeg version - I'm using 8.10.
