Details:

In the include file for the at90pwmX devices, in the register PLLCSR,
one bit has the wrong name.
According the datasheet (Atmel document id 4317H–AVR–12/06, page 36) bit
#2 should have the name PLLF, not PCKE.

The attached patch fixes the it.

This bug is also filed against the debian BTS, Bug number #420163
