Ah! You didn't say before you were using the Windows version of avi2swf.
That's most probably the reason why I couldn't reproduce the problems,
as I tested on Linux.

The windows standard codecs (used by avi2swf) are much more picky than
the avifile ones on Linux, so you'll probably need more extended
mencoder parameters.
What first springs to mind is using "-oac pcm", as that should be
produce sound readable by pretty much every codec- 
could you try that?
