   However, if you want full compatibility with Matlab then there
   is no other way than by looking in the M file to see what
   threshold values they use. 

Just add  global variables for  those values.  The user  will initialize
them to  the values they  want, but the  code will not  contain anything
from Matlab.  Just an idea.
