What else is there in your site-start.el?  Maybe some customization
there causes the problem?

If you delete .emacs.d, then start "emacs -Q", and type inside Emacs
"M-x server-start RET", do you still have this problem?  If not, then
something else in site-start.el or your .emacs init file causes this.
