gnunet-stats is a client and thus should take the 'gnunet.user' configuration 
(~/.gnunet/gnunet.conf by default).  

GNUNET_HOME is the directory where 'normal' users have their GNUnet files 
(somewhere in $HOME, by default ~/.gnunet/) - see state.sdb bug reported 
about GNUnet in the Debian bugtracking system.

GNUNETD_HOME is the directory where gnunetd (run as user gnunetd or even root) 
stores its data (hostkey, AFS-data, host list, etc.; by default 
/var/gnunet/).  

If the user running gnunetd is the same as the one running, say, gnunet-gtk, 
then GNUNETD_HOME==GNUNET_HOME may make sense.

The separation was done to allow file-permissions to work nicely.
