I have gathered that using the two in parallel is not a good idea but
i've never had any problems. When i've used aptitude i've used it on
the command line mostly and only used the tabular interface when
searching for particular packages.

Have you used apt-mark-sync i reckoned it didn't work properly somehow
- that app is supposed to update each database.
