Traverso stores the directory in use where the projects are located. What you 
want is the 'root' project directory as the project directory, where it 
basically just contains one directory: the project.

Currently there is no command line option to pre-select a project directory.
With that feature implemented, you can load whatever project in whatever place 
from the console. Would that fix this problem?

Why not? 

Traverso only generates as much input buses as there are capture buses on your 
soundcard, which is of course a limiting factor. Once routing is implemented, 
this limitation will go away.

If routing and on demand input bus creation does not solve this problem, 
please let me know, then I most likely didn't understand the issue.

For number one: please file a bug (wish) report with a short description what 
you want to accomplish, and how you want to see it working with preferably a 
bit of motivation.
