I digged a bit and it turns out that there is another package involved, 
session.el, which doesn't handle errors in file-readable-p gracefully at 
exit time. Tramp is truly innocent and I don't see a workaround yet, but 
if there is a package that needs to be fixed it looks like it's 
session.el and not Tramp.
