There is/was a known incompatibility in Berkeley DB 5.1.19 -> 5.1.29.
I believe I even reported here: see

where a field was removed in the middle of a structure, thereby shifting
trailing fields.
Hmmm ... the symptoms at http://bugs.debian.org/719876 _might_ be related,
its too hard to guess on an operating system I don't use.
Use one or the other version everywhere, and do not expect interoperability
between
versions.
The problem could be easily avoided if Berkeley DB was bundled with SKS.
