I am still having the issue. I am using quilt in an automated process,
and making sure quilt pop -a works is crucial otherwise it breaks my
surrounding scripts.
Here's the relevant extract:

The last INFO message is mine, that I output after invoking quilt pop -a.
Quilt removed 4 patches out of 10.
Any idea?
