Yeah, I had this issue also and it took me a couple of minutes to figure out that, to be displayed in the left-menu, the user must be allowed to use the application within the account settings (Permissions this user has...) Maybe this should be noted in the application add/remove tool. It's not obvious at first that even the admin account doesn't have access to all the applications...
