you do not have to update the phpgwapi seperately, only when going
from pre-.16 to newer releases in which I always recomend working off
a clean tarball, which you did.  Unfortunatly, if your phpgwapi in
fact ended up in the wrong place then your tables update probebly went
wrong and you're install is screwed.

do you have a pre-update backup you can restore and start with
upgrading from a clean tarball?
