/home/e-smith/files/primary/html/ is yor webroot so any path with that in it is
INSIDE your web root. Try `mv
/home/e-smith/files/primary/html/phpgroupware/files
/home/e-smith/files/primary/phpgwfiles` then put
/home/e-smith/files/primary/phpgwfiles for the files path in setup.
