You're still in the Web server root, just further down in it. I imagine that the path in setup should point to the server root and that the error you're getting has to do with the file manager, which should have a path something more like /home/e-smith/files/primary/gw_files -- at any rate, something further up in the tree than the DocumentRoot specified in your httpd.conf.
