I changed SERVER_ROOT in header.inc.php to the URL of the phpgroupware root.
It did not change the login behavior.

Toward the top of the setup, there's a text field for the URL (not the
server
path) that the site lives at. You should make sure the http path complete
with /phpgroupware on the end is filled in this blank. I missed this myself
the first time through and had the same problem. Filling in the full http
path fixed me right up.
