well I am not sure about your situation but in my home directory there are two
directories for each user.  For example my account is RedVento, phpwebhosting
wanted to create its own /home/RedVento directory so I deleted it and webhosting
worked without a problem.  there is ALSO a /home/redvento directory as well.

As for dirs used by Maildir I am not sure, I have not run into any problems 
with it
when I deleted the /home/RedVento dir.
