unfortunately JSBSim uses geocentric and not geodetic coordinates (as the comment in reset00.xml says).

Are there different co-ordinate system for simulation  and in GCS ?
If i set the true co-ordinate i am about 30km more north.

Unfortunately not (yet). NPS currently doesn't parse the flight plan to set the initial location in JSBSim, it just uses the xml file that sets the initial conditions of the FDM.
