I also had to modify some libopencm3 files, so I cloned the original libopencm3 repository and pushed the changes back, hope it is the right way:

Let me know what do you think. Since this fix we had over four flight hours without a single problem.

It's very good that you found a reason and a solution for the problem. And if you want to implement an universal UART driver, I would recommend to search for some ready implementations.
