for sure you are drawing too much power from your battery and it can not power both servo, ap and receiver.
the ideal way of powering yapa is to tow power sources (to avoid reaching the 2A limit in case of using a single power source)
   first one for the ap itself 3S lipo works fine
   second one (could be derived from the first source with a BEC will) will power the receiver and the will then the receiver will power the ppm encoder and the servos. in this case you put the PPM encore jumper and do not use the AP board jumper.
normally all should work fine like this.
just be careful about the current being sucked by your servos !

The problem that we are facing is when we connect the 8 Channel PPM Encoder to the Yapa2. We are using a 5 V battery to power the servos, the encoder and the receiver. Everything works perfect for a few minutes and then the PPM Encoder shuts down and the receiver as well not allowing us to switch modes (Auto1, Auto2, Manual) anymore. We think that it has something to do with too much current being sucked out of the battery causing the PPM Encoder to shut down. For this we are using the Jumper on the PPM Encoder board since the encoder, the servos and receiver work at the same voltage. Would you recommend not using the Jumper of the PPM Encoder and powering the receiver and encoder separately form the servos?

- If we change the low battery warnings on the airframe file, do this have any effect on the performance of the autopilot or this is just to let the user know what is the battery level on board?
