Hi,
  From the synaptic package manager of your linux (I dont know which version of linux ur using) install "autoconf", If you install autoconf, automake wil be installed by default. For libtool you have to search according to your version of linux. As per my knowledge all are available from the synaptic package manager. hope this will help you. I have used linux 10.04 and 11.10. For me, in both the version i could install all those packages specified by you and JSBsim works well with paparazzi.
