that does sound very weird indeed...
If nothing is especially defined just rudder is by default still controllable in AUTO2 as described here: http://paparazzi.enac.fr/wiki/Airframe_Configuration#RC_commands_in_Auto

But you said you use the throttle stick for other things as well? How did you set this up? I guess the problem is likely to be found there...
