Follow-up Comment #2:

Octave isn't real-time capable. Maybe your OS's thread manager sets programs
into an "energy saving" state when you lock out that slows down your
calculations?
If that is the case, I'm not sure if there is anything Octave can't do about
this.

You could maybe try changing your OS energy settings or changing the priority
of the Octave process and check if that makes any difference.
