Hi Thomas,

Right now, the lilypond site seems to be down, so can't give you any link, but just to clarify: The transposition command affects only midi output. 
From what I gather, you expect the Bb instruments to show up with no flats (as Bb instruments play C major if Bb major is the concert pitch). If you entered those instruments in concert pitch, you'll need to use 

\transpose bes c' { ... Music ... }

for the score to appear correct. 
If you're compiling your piece to midi as well, then you'll have to use \transposition on top of that for the midi to be correct.
