Scribus (from version 1.3.5 onwards) has the ability to put Lilypond code in render frames and have it rendered by Lilypond when exporting the document to PDF. See http://wiki.scribus.net/canvas/Help:Manual_Renderframes#Lilypond.
Lyx also integrates with lilypond-book. If you install Lyx, there's a sample document lilypond.lyx demonstrating this in /usr/share/lyx/examples (on Linux) or "c:\program files (x86)\lyx 2.0\resources\examples" (on Windows).
