You already have a PianoStaff or GrandStaff context that contains two Staff contexts.  Right?  The "PianoStaff.connectArpeggios" setting applies to the whole staff.  You just need that \set line once.  I would put at the beginning, with the \time signature and the \key signature.

The \arpeggio command modifies the chord to which it was attached.  Any time you have  a chord that needs to be arpeggiated, you add \arpeggio after the end of the chord.
