I've had limited success using GIMP to import LilyPond 2.12.3 PDF files and insert svg logos.  I use CutPDF to create the updated sheet music PDF.  One problem I found is that GIMP will create separate layers for each page of the LP PDF.  For example, a two-page PDF results in two GIMP layers.  I have to merge the two layers back to a single PDF by using CutePDF Pro.  The default font in LP carries through the PDFs after processing with GIMP.

I run GIMP 2 on Windows 7 Ultimate 64-bit.  There is also a Mac OS10 version available at:

Given that Illustrator works, I'd suggest that this is an Inkscape problem.
