The second part contains a series of two-part pieces (cantus + bassus). (the first one from that date). You have to group your
header block together with the corresponding music in
a \score{...} block.

Also, the bar numbers appear too close to the bracket, which I don't understand since I didn't try to change any default.

Right! This problem is mentioned under "Bugs" in the section on
bar numbers in the manual. If you can't figure out the details
of the syntax, there's an example of this setting in the
"Jazz combo" template in the manual.
