I'm happy to see your post, since I had a similar experience with a 
piece recently completed (and sent to Mutopia). It was a large piano 
score which was reasonably laid out with v2.2.1, but became bunched up 
with v2.3.1. I immediately reverted to v2.2.x and I have not tried 
v2.3.3.

I expected convert-ly would make the necessary adjustments, but perhaps 
the difference is too great.
